In the story conflict is shown between Western society and the Islamic world on a broad level, between IslamiSTs and IslamiCs on a slightly less general level, and then between Wilson and Omar on a specific level.
A major theme is the clash of civilizations, mentioned in the beginning and seen throughout the novel I believe.
There is also a theme of gender bias in religion and culture.
